The 28-year-old will join Ottis Gibson's White Rose squad in November, once his current contract with Kent expired.
Milnes started with Nottinghamshire before moving south in 2019. He took 140 first-class wickets, including 126 for Kent, for whom he also had 56 scalps in white-ball cricket.
"It's a good time to take on a new challenge," Milnes said.
"I am excited about the prospect of joining Yorkshire and working with Ottis and his coaching staff I hope this will help me improve and move to higher levels."
Darren Gough, acting chief executive of Yorkshire cricket, added: "He is a very skilled fast bowler who will add some fine competition to the suiting squad we have here."
Yorkshire announced on Thursday that veteran paceman Steve Patterson, captain of the Tykes since 2018, will leave the club at the end of the campaign.
